Passionné de musique et de dessins, il fait des études d'arts graphiques à Paris. Il monte le groupe Oui-Oui dont il est le batteur et réalise des clips. Il se fait connaître en réalisant les clips de Björk et travaille avec les Rolling Stones, IAM, Radiohead et Kylie Minogue. Parallèlement, il signe de nombreux films publicitaires. Il réalise son premier film Human Nature, en collaboration avec le scénariste Charlie Kaufman. Un couple d'anthropologues mysanthropes y rencontre un homme-singe innocent et vierge. Le succès de cette satire hilarante avec Patricia Arquette, Tim Robbins et l'ineffable Rhys Ifans lui permet de tourner trois ans plus tard Eternal sunshine of the spotless mind avec Jim Carrey et Kate Winslet. Dans cette fable futuriste, un couple en perdition expérimente une méthode qui lui permet d'effacer tous les souvenirs de sa mémoire. Inventif et émouvant, Gondry évite l'exercice de style pour s'annoncer comme un des cinéastes les plus importants des années à venir.
